You pick the ones you want off of the commission board and they always have a deadline - some very short - but they have no effect on the main story. Last flavor of commission is the one you do for money. Those will disappear on you if you miss them so it's a good idea to check your map regularly to see if there's a highlighted area that you can go to to trigger one of them. They go a long way toward building relationships with NPCs and making the game a fuller experience. These are little adventures or projects you do on behalf of the NPCs in town. What you can miss out on are side quests. Most of the time limits the main story quests do have are very generous and there's no penalty for handing something in on the last day of a 20 day deadline. Going into hazardous ruins are a good example of this type of mission - the game won't force you to go before you feel ready. If it doesn't have a time limit you can delay it for as long as you want to and the main story will wait for you. Some of these will have time limits and others won't. These could be anything from building a structure to help the town or going on an adventure with town authorities (I'm keeping this very vague to avoid spoilers). The main vehicle for moving the main story along are the main story commissions you get from various townsfolk.
